you have to import all the texture into zmoddler before you export, but i would use 3ds max because you dont have to do that just a suggestion

ok well if you have not already you have to download the kams script plugin for 3ds max and install it i think theres videos out there link: http://tinyurl.com/kamscript
then when you installed it open 3ds max and on the tools tab it should say dff io hit it window pops up then hit the +import and then it kinda slides out hit the "A" then hit "import dff"

to make the windows transparent using zmodeler,
figure out which texture is mapped as the windows. then open your materials editor, select the image that is mapped to the windows and under "alpha parameters" make sure the "enable" box is checked. then, next to the name of the image file click on "edit."
then, in the pop up window that appears, click the drop down arrow next to "use uv mapping" and select manual uv #2. click ok to close the pop up window and ok to close the materials editor. finally, right click on the window and click on properties. in that pop up window, expand the "mesh" category. then expand the "vertices" category and the "format" category. you will see a list under the format category and one of the options is called "uv channels." change the number next to that from 1 to 2 and click ok.
then export and install! hope that helps you out!
also, you said when you import the car in zmodeler, the window texture is messed up...try to export all the images from your vehicle.txd (rockstar games\gta san andreas\models\generic) into the folder that has the .dff file for this car. that'll probably make the window texture show up in zmodeler.
